It doesn't matter, they don't interfere. Just remember when applying user.js files:

  1. put it in your profile folder
  2. restart firefox
  3. wait for firefox to open (and grab the user.js preferences)
  4. delete the user.js from your profile folder.

Since you'll have two user.js files to work with you, would have to do the process once for each file. You could also combine the files in a text editor first so that you can do the whole process in one go. Either works.

You can also always save the ff ultima user.js inside of the chrome folder. Just dont leave it sitting in your profile folder.
